    apply: handle file deletions

If the file was deleted in the postimage, do not attempt to update the
target.  Instead, ignore it and simply allow it to stay removed in our
computed postimage.  Also, test that we can handle file deletions.

    • Write your modules and tests. Use good, meaningful names.

    • Make sure you actually build the tests by setting: 

        cmake -DBUILD_CLAR=ON build/

    • Test: 

        ./build/libgit2_clar

    • Make sure everything is fine.

    • Send your pull request. That’s it.
